Essentially all ROI drawing tools return indices to voxels of interest. The real difficulty is making sure that the naming convention is consistent, so voxel "n" returned from the ROI drawing program corresponds to the "nth" column of the data matrix. This will have to be figured out no matter what ROI drawing tool is used. Although I have written my own ROI drawing tool in MATLAB, my vote would be that BIAC acquire commercial software, such as Amira, which has really slick drawing tools:
