If you're interested in overlaying functionals on skull-stripped anatomicals, I found BSE easier to use than ems. I downloaded BSE to P:\user_scripts\BSE To use the program add the path to the program, and type "bse3" at the matlab prompt. The images need to be in "Analyze" format, and you'll want to change the "Location of BSE3.exe" to P:\user_scripts\BSE Displaying the results (with Showsrs) is useful to see how good the program did the skull-stripping. To get better results, try changing the edge detector sigma a couple hundreths of a point in either direction.
