We are trying to cut down on man hours with SPM analysis. We have many files to run through SPM with similar parameters and we are looking for a way to automate this process. Ideally we could set the analysis options once and then tell SPM in which folders the data is located. Is there a way to do this? Parhaps a toolbox that does this? If so, which is the best to use?

SPM2, SPM99, and SPM5 all have different batch functionality, so if you're going to be processing across SPM versions, I would advocate calling each of the functions directly with the appropriate parameters instead of using their built in mechanisms.

The easiest thing to do is to run SPM without using the GUI by writing Matlab scripts that directly call SPM functions. I have some sample scripts that can be used for SPM5... send an email if you're interested.
