Although it is rare, sometimes the scannner requires a reboot during the middle of a scan. When this is the case, the data are disbtributed across different scan numbers. Currently BPUTIL does not hanlde this situation as in order to preprocess you must have an anotomical scan with the same number as the functional scan. The scenario discussed above would not produce additional anatomical scans, therefore making it impossible to preprocess these data.

I'm wondering if this issue can be fixed in BPUTIL. If this is a long term issue, is there an easy way to temporarily handle this stituation on a temporary basis?

Working on a new bputil rev this week, and will incorporate this change. In the meanwhile, you can do something sneaky like copy the anatomicals (series00x directory) over to the scan number that has missing anatomicals and then update the database. I haven't yet tested this, but theoretically, this should work so long as the directory is correctly named and the updatedb command finds it.
