p670 users,

AIR 5.2.5 is now available on the p670 under /usr/local/AIR5.2.5. For those of you who would like to use AIR for motion correction, I wrote a script called motioncorrect that simplifies the process.

Usage Info:
motioncorrect [-Dv] [-i input] [-r rundir] -b bxhfile

-D debug mode, only prints configuration information
-v verbose mode

Usage Example:
[dias@volta: /data] motioncorrect -Dvi Test.01/20030410_04498/ -b run004_02.bxh -r run004_02

Note the following:
  • The resulting air004_02 directory is at the same level as the original run directory.
    e.g. from the above example: Test.01/20030410_04498/air004_02.
  • Default values for derivation of registration parameter file are as follows:
    • uses rigid body 6 parameter model for 3d model
    • cost function: least squares with intensity rescaling
    • threshold of a 1000 for std file and reslice file
  • For those of you who don't need the above helper script, see AIR man pages http://bishopw.loni.ucla.edu/AIR5/howtomri.html for detailed option information.
