I am trying to run a 2nd level analysis and for each subject I am getting a message that says that registration has not been run on that subject, when in fact the registration from the first level report files is completely fine. Has anyone encountered this before?

Double check that there is a "reg" directory in the first-level .feat directory, and that there is an example_func2standard.mat file in there.

Some people have also gotten this error if they specified first-level .feat directories as inputs to the second level, but used the menu option "Inputs are COPE images" instead of the correct "Inputs are lower-level .feat directories".
