We have a few FSL level 1 analyses folders with missing reg_standard, even though all settings are set to do registration. Has anyone encountered this? |

Vinod is correct. "reg" is created when you choose registration and contains just the transformation matrices between functional, highres, inithighres (if chosen) and standard (as well as example transformed images). "reg_standard" is where the statistics transformed to standard brain (hence the name) are stored, and these generally only get created when you run a second-level analysis.
If you don't get a "reg" directory during a first-level analysis, and you chose registration options, that's a problem, and you should look in report.log for clues. |

Have you run second-level analysis on these subjects yet? The reg_standard folder is created only when you are running the second level I think! |

Right -- first level files are deleted when you run the next level if this option is selected. If you haven't run higher level analyses on the data, the missing files are probably due to server dropout. |

I *think* the reg_standard folder might be deleted if you run a higher level analysis with "Clean up first-level standard-space images" checked under the Miscellaneous tab . |
