I have complete FSL first-level (run) analyses, but when attempting to combine runs with 2nd-level analyses, Higher-level reports are not generated and cope#.feat folders are not created. The log file appears to be error-free, the last line of which is, "Starting higher-level stats..." but it apparently never gets there. Thanks for any trouble-shooting tips.

Are you lower level copes selected in your GUI? Once you select the feat directories, there should be a bunch of numbers associated with "use lower-level copes" that appears below. And at least some of them should be checked (yellow).

Is there at least one cope1.feat folder inside the main gfeat folder? If there is, just go inside and see the report.log file in there, there might be some errors. So, for second-level analysis, once the "starting higher-level stats.." msg comes on, the control is transferred to the respective cope#.feat sub directories.
